porque las fotos van a una carpeta de sistema en vez de una carpeta pública con fck editor y drupal 6 ?

Según como, es posible que con fck editor y drupal las fotos vayan a una
carpeta de sistema en vez de una carpeta pública y eso es posible que se
deba a un parámetro de configuración de drupal.

Mirando en Admin |Site configuration | File sytem

Hay una opción que dice: Download method.

Si pone private en vez de public, los ficheros irán a una carpeta de
sistema en vez de una carpeta pública.

problemas de memoria con drupal ?

A veces, drupal puede dar problemas de memoria.

Si es el caso, una solución puede ser revisar el .htaccess y mirar que
tenga memoria suficiente.

Para ir tranquilo podríamos poner por ejemplo:
php_value memory_limit 128M
